I think it's a good basis but there's some problems with catch rates. For example, legendaries like Mew and Shaymin should be considered some of the rarest Pokemon, but they have the same catch rate rate as Tangelas. The fact is that most Pokemon that don't appear naturally in the game were given default catch rates of 45 or 30 by the lazy developers.
So I have three suggestions:
1 - Along with catch rate, also take into account natural encounter rates. Sadly, I can't find any good lists of encounter rates online but maybe someone else knows more about encounter rate data. Then we'll have to manually adjust encounter rates for non-natural occurrence Pokemon based on their fit into the following categories: legendaries, starter Pokemon families, non-rare late evolution stage Pokemon (for example, Nidoking).
This can be done easily for certain categories like legendary, but some legendaries have fitting catch rates (rate of 3). So we just need to adjust the others that don't
2 - Don't take into account natural encounter rates and just manually adjust catch rates in a similar fashion as stated above.
3 - Only take into account natural catch rates with the adjustments stated above.
Any way this goes, something should to be done about the bad catch rate assignment for unnatural Pokemon.
