This is all hypothetical because we don't REALLY know but I'm just making up a scenario, worst case scenario. I'm not saying it won't work, this is just a way to could be abused so you can see where I'm coming from.
The zybez system now has a an average trading value that basically dictates the "normal" price at the top of the page. This average trading value is taken from the amount of "buying" and "selling" trades that are marked complete. There is no way to know that these trades were actually completed, it relies on the honesty of the seller/buyer. That being said, I can go onto zybez and make 100 posts selling a rune plate body at 500k and mark it as completed. That'll be added to the average and inflate the price of the rune platebodys. It could be done in the reverse as well, 100 posts selling a rune plate body at 10k and mark it completed will lower the average price of the rune platebodys. It would basically be a new merchanting clan just like they did in the GE. I guess a quick fix would just be removing the average price at the top of the zybez page, you understand that now? Again, this is assuming the worst

^^^ See at the top, the average prices? That basically dictates the price in-game
edit: and I think it hasn't happened already because like you said earlier, the whole game doesn't use zybez - just a select more experienced users, however if it was sponsored by runescape, that could be a different story
edit2: does anybody want to start a merch clan haha, we'll drive up the prices of runeplatebodies
I fully understand, but Jagex could make a system where A) Players can't mark false trades as completed and/or B) There is no average calculated price. All we need is something in-game to organize the trades and it will mostly eliminate the current problems.
